Is it worth skipping story missions to more quickly reach missions that have good rewards? (ex. Sunrise, Dust to Dust, Scylla and Charybdis, etc)

Sure, though less so than before the mission-arcs were reshuffled and even revamped. You can still skip missions and reach the next episode-arc, and then (re)play them later when your character is pretty much maxed out.
And as you said, there are a number of key episodes in each arc that are highly recommended to play for either a good piece of kit or a better understanding of the overall story.
