If I create an alternate character, can I invite that toon to the 44th or should I create another application for each toon so that its easier to keep track of members for the administrators.??

Nope, you can just invite or ask for an invite – your application is for your account and not each toon. Your alts will also level with your “main”, so if you’re a commander in the fleet any new alts will also receive fleet commander rank with unlocks etc.
