I saw Jalifications’s post concerning a fix for the tray bug. Below is a response I got from them this morning 11/12/14 from an e-mail I sent them 11/11/14.
I would like to ask you all to report this bug as they instruct in their e-mail.
what really got me was them saying this is an unreported bug…..

Having reviewed the information you supplied, we’ve come to the conclusion that this may be the result of an unreported gameplay bug. Regretfully, we don’t have a resolution for the issue at this time, however we’re always trying to improve the gameplay experience for all of our games and we appreciate the time you took to notify us of your concern. We would like to resolve the issue as quickly as possible; however some issues require development time from departments outside of Customer Support and cannot be immediately resolved by a Game Master.
The best way for us to ensure that this is resolved as quickly as possible is for you to directly submit an in-game bug report with your findings by selecting ‘Bug Report’ from the list of available help options. This ensures that our developer and quality assurance teams receive all of the information they need to properly investigate the cause of a given issue.
Though the QA team will not directly respond to individual bug reports, all submissions are reviewed, and our developers will work to resolve the issue as soon as possible.
Thanks again for reaching out to us. We hope that you continue to enjoy your adventures!

November 12, 2014 at 1:12 pm #161237The best way you will be able to help them help you, is to provide a nice clear set of steps to reproduce it. You might think it to be obvious, but it is critical I assure you. IF they can reproduce it they can fix it.
November 12, 2014 at 4:59 pm #161238The tribble patch notes for Nov 11 claim that it fixes this issue but its not the first time they clamed it so its still anyone’s guess if there fix with do anything

Heh, just goes to show that the various parts of the company don’t communicate with each other or read the forums at all. There’s even an official thread in there by a dev.

And a small minority of players post to the forums, I imagine there would be a lot more bug reports submitted by a wide range of players.

November 13, 2014 at 2:08 pm #161240Logged in to play the new FE, entire tray messed up yet again… Bug report submitted.
Patched, logged in, Assimilated console and weapon batteries in inventory, tray 6 and 7 with nearly all slotted powers missing. Placed those back on my paper doll, reset my trays, checked doffs and saved my loadout in sector space. Transwarped to Delta, began the new FE. Beamed down for the initial ground portion, beamed back up and found my trays and paper doll messed up again… reset trays and paper doll so I could continue the story. Ran the next ground portion and resolved the mission.
I queued for a Mirror Universe Normal, forgot to check trays, everything was messed up again upon arrival. Luckily the briefing time was more than enough to reset. Completed MU without any further problems.
This has been reported time and again by several people. Can’t say I have any reason to log back in again as this issue is fairly game breaking. I bought a pack of ten loadouts when the system first came out, boy was that a waste.
